The only time there is a difference is if you manually set an individual program (not global) to something other than the global setting's setting. If everything is default, there is no difference. With option 2, most settings in the global tab are set to 'Application-controlled'. Yes, but what I'm interested in is the difference between using option 1 and using option 2 if everything is set to default.
